Yes, I do the same for all my skins, I have a liveries folder set up in my saved games:

C:\Users\***name***\Saved Games\DCS\Liveries\MiG-21Bis

You can create a folder for each of the aircraft, and as long as you stick exactly to the naming convention used in the Bazar\Liveries folder, then DCS World will see all the liveries in either folder.

It just keeps mod skins entirely separate from the main system.

When adding any skins, make sure they are never nested in folders. The skin should consist of one folder containing all the .dds files, and a description.lua. The Canadian MiG-21 skins (there are 5 of them) and the NVA skins (there are 4 of them) need to be taken out of the top level folder to work.
